Issues with Idle, dies when I come to a stop

Okay, I bought a 2006 speed triple about a month ago. Has JTI S1 slip ons, and everything else seems stock on it that I can tell.

Previous owner told me that it had a tune from the dealership on it because of the JTI exhaust system. He had the bike already warmed when i got there (i forgot to tell him not to do that, and i assumed he would be a good seller and not do that) so it fired right up, seemed to idle well and ran well. Lots of popping on the decel, but nothing to cause concern. Well the first time I tried to do a cold start it went to about 500rpms, and any throttle would kill it. while it was cold it might die at the first few stops I came to, but once it warmed up the bike ran awesome. I decided to get TuneECU so I could see what map was on the bike. Apparently, he had a custom tune 20088 loaded onto the bike, which is for a bike without SAI. My bike still has SAI and the cat (at least to my knowledge). So I loaded the TORS map onto the bike. I reset the adaptations, then I went to go ride. well it idled right around 1050rpm indicated on the tach, but tuneECU had it around 1200rpm idling. I disconnected the bike and started it again and the idle was at about 500rpm and it slowly worked its way up to 1000rpm. I took it down the road and the first stop sign it died as i pulled in the clutch. I started it and tried again. I could catch the rpms with the throttle around 500rpm and if i let it idle for a bit it will come back up to about 1000rpm. Decided to load a different tune just to make sure it wasn't the tunes fault but I had the same results.

Here is what I have done so far in troubleshooting:
I checked the TPS in Tune ECU via the ISCV Test. The readings were within the limits, fully closed read .61V and fully open read .76V.
Next I checked the throttle bodies and cylinder 2 read 10hpa higher than 1 and 2. 1 and 2 were matched though. Also took air box off and made sure the TB/butterfly valves were clean.
I checked all the vacuum lines coming off of the map sensor, no cracks or leaks in any of them.
I changed the fuel filter (kind of a long shot, but had a new one laying around so figured it wouldn't hurt anything).
Next I charged the battery. I noticed while i was working in tune ecu while resetting adaptations that the battery voltage was oddly low. around 12-12.4V. Before I charged the battery I checked it with the bike off and I got around 12.4V, with the key on not running around 12.2V, and running at idle it'd get to about 13.3V. I revved it up to about 4000rpm and highest reading on the battery(this was after the charge) was 13.6V. idk how old the battery is, but could that be the issue? Also, the previous owner told me he replaced the R/R and Stator.

My next logical step is to load the previous tune that was on there when I got it and see if it will get it back to the way it ran before, or if in my messing with the bike I caused this issue.

Any help would be great. I have been searching the forums and that is where I have been getting all my troubleshooting ideas from. Just wanted to give my specific issues and see if anyone can point me in the right directions.
